You def have a mapping problem but im not that familiar with the Power commander set up

It sounds like you loaded a map with the wrong timing in it.Most of the maps only alter fuel delivery but some do alter the timing curve too.It could also be your electrical system shutting down or a possible short in the ignition.Were you having any trouble before you changed the battery?
